So i grabbed the ammunition code from the first ship and I inserted it in to the exact place on the second ship. weird, you would think there would be something there to say "ammunition is equal to 0" or something like that, you know a place holder or something. I found my second ship (both are uniquely named) and there is not an ammunition entry. I saved my game, I opened my save file with Notepad++ i found my first ship and everything is in place just like you said.
